I have switched the automatic out and put the 4 speed in. Here is where I am stuck. I don't know where the wires that were hooked to the neutral safety switch go. Can I bypass the wires or do I need to hook them together somehow?
Another issue is with the shifter, I put the shifter in the trans, I can find the forward gears but cannot get reverse. There is a collar on top of the trans where the shifter goes, if I leave that collar on then the shifter will move freely but won't engage any gears.
Any help on these items would be appreciated.

All you need to do is twist the 2 wires together to bypass the neutral switch. Im unsure on the shifter.
Since it sounds like you are new to the 4-speed, just wanted to make sure you were aware of the need to vertically push down on the shifter to get in to reverse gear. Hopefully this is the problem and not something internal to the transmission.
The 4 speed wire harness connector (located in the tunnel) has a jumper built in to bypass the neutral safety switch. If you are using the auto harness, the two neutral safety switch wires need to be tied together, as Pinto5.0 said.
Thanks for the info. I do know about pushing down to get reverse, I am going to try an install the spacer/collar that goes between the shifter and the trans, I may not have had the shifter screwed down far enough.
I am not sure which 2 wires to connect together, I would assume it would be the blue square plug that only has 2 wires going in to it. I don't have schematic in my Chiltons manual.
I will also need to get backup lights, but, one thing at a time.

you need the harness that goes to the 4 speed back up light switch. It has the jumper made into the 4 pin square connecter and will plug in where you unhooked the auto trans connecter.
